Links in Announcement Alerts broken when using SharePoint Solutions Template

Scenario: I create an announcement that has links to other sites within our SP environment. I then create a custom alert template using alert manager 2007 for the announcements. The alert template type now shows as "SharePoint Solutions" in the Manage Alerts page. We have the message body being sent in the alert. When the alert arrives we can see the message body but the links are broken. The links show correctly but when you click on them it appears that the alert has stripped them of the site url. For example: If there is a link to http://site.com/it/helpdesk when I click on it it tries to go to /it/helpdesk .

What I've tested: The link works fine in the message body by going directly to the announcement in our SP environment. The link works fine in the alert when we use a standard "announcment" template(SPAlertTemplateType.Announcements). The links do not work when we create a custom template for the alert.

Thanks in advance for your help.

This is a known issue when sending the body of the announcement. We have a workaround for it and hope to be releasing it within the next week or so. Keep an eye on the Release Notes discussion for updates.
